Checkmate assumes your logo is dark, drawn for a light background. With Make logo light on dark turned on, as it is in every Checkmate style, the logo turns into a plain white shape wherever the background behind it is dark. A colored logo loses its colors there. There is no setting for a second logo on dark backgrounds.
This is the most likely cause. The logo turns white in these places:
In dark mode, the darker set of colors that visitors get from their device's settings or from the light and dark switch. The logo turns white everywhere it shows: the header, the mobile menu, the side menu and the password page. My store looks dark for some customers explains when visitors get dark mode.
In the header, while a section with Dark moment turned on is in the middle of the screen, because that section turns the page dark.
In the header, while it lies over the photo or video at the top of a page. This happens when Transparent over the hero is on in the Header section, as it is in the Lair style, and the page opens with a Hero section whose media is Behind the heading with Full, and Overlay opacity above 0%. The logo gets its colors back when the visitor scrolls the header up to the top edge of the screen, or points at it.
You can recognize this cause when the logo keeps its colors on a light page and turns white only in one of these places.
If your logo reads well on dark backgrounds as it is, keep its colors everywhere:
Make logo light on dark sits under Logo height in the Logo group.
If your logo is dark and would disappear on a dark background, keep the setting on and remove the dark background instead. Set Color mode to Light in Theme settings > Colors, turn off Dark moment in the section that has it, or turn off Transparent over the hero in the Header section. Logo settings describes each logo setting.
The logo file has a background
If your logo file has a solid background, such as a JPG, or a PNG with a white box around the logo, the whole box turns white on dark backgrounds, and the logo itself disappears. You can recognize this cause when a white rectangle shows in place of the logo.
Upload the logo again as a PNG with a transparent background, in Theme settings > Logo > Logo image. Only the logo's own shape then turns white.

Rule out the cache and the wrong theme
If the logo is wrong everywhere and your other changes don't show either, start with My changes don't show on my store. The logo on checkout and in customer emails comes from your Shopify settings, not the theme. What the theme controls and what Shopify controls explains the difference.
